What does your institution need first?
Begin with your existing infrastructure, clinical governance and local regulatory pathway. Feasibility establishes the programme requirements.

One sequencing capability, distinct use cases.
Infectious-disease investigation, public-health surveillance and microbiome research ask different questions of a sequencing laboratory. Agree the use case before setting the assay menu or reporting scope. A shared technical foundation still needs separate acceptance criteria and interpretation arrangements for each programme.
CDC’s NGS Quality Initiative provides a sequencing-focused quality-management framework for clinical and public-health laboratories. Its resources address the system around a test, as well as the testing workflow.
CDC: The Next Generation Sequencing Quality InitiativeThe international microbiome-testing consensus identifies limited evidence for clinical usefulness and calls for clear indications, validated methods and transparent reporting. A descriptive microbiome profile should be distinguished from a proven clinical decision tool.

Questions for the programme brief
Investigation, surveillance or research?
Specify who needs the result, how quickly it is needed and which action or research question it will support.
Which analytical scope?
Review specimen types, controls, reference databases and the limits of detection and interpretation to be evaluated.
Which reporting pathway?
Agree specialist review, public-health escalation or research reporting, with clear responsibilities for uncertain findings.
What to prepare for review
- Use cases and specimen volumes
- Existing microbiology and sequencing workflow
- Report recipients and escalation requirements
